It definitely works for R2, as one of my servers is this. There is so much more information we would need to help. What version of DNN are you installing? The Installer kit or source or release version? From the little said, it appears you have a permissions issue, which can be very frustrating.
There are tutorials on this site that can help you install DNN correctly if you follow them exactly...especially if, as it sounds like, you have access to the whole server. All it takes is for *one* file to not have the correct permissions of the thousands of files in a DNN site, and you will get a permissions error.
What you can do is one of two things:
1. Go to the *root* of the website you pointed to (ie: c:/websites/mysite/website (again, depending on which DNN version you installed!), right click, select Security, then add NETWORK_SERVICE with full control to the permissions, then click apply. If NETWORK SERVICE is already there, then, if you *are* in the root, change the permissions to remove something, click apply, then change that setting back and click apply. This will ensure that if a file was added after you set permissions, they will all now have the same permissions as the root.
2. If that doesn't work, instead of banging your head against the wall, especially if you're a beginner (we also don't know if this is the first time you are installing DNN, what your experience is, etc.), I would just start another install, and do so using one of the tutorials here on DNNCreative...

Does ASPX Dotnetnuke is supported by Windows Server 2003 R2? I’m experiencing problem when running Dotnetnuke “Unrecognized Permission” Line 6. If you can guide how to setup Dotnetnuke in Windows server 2003 R2 it will be a big help. Thanks….
