Looking for best practice for migrating to DNN while keep some content elsewhere

We're redesigning our entire web site that currently runs on Apache/Linux and contains static HTML pages, perl/CGI-generated content, jsp pages (for transaction web apps), and some WCMS-driven content using Oracle's UCM. We're moving as much as possible into DNN so that we can best give business-users the capability to edit their content areas. We host our site ourselves, so we have control over our server setup.
We've been given the task to do this incrementally - both the current content on the other servers much coexist with DNN for a while until we make it through the entire site.
When setting up our DNN installation with this in mind, does anyone have best practice recommendations?
Some questions I'm researching:
Should DNN install be the main repository of the entire site? Or should we have a traffic controlling application directing traffic to the DNN install or the other sections depending on context?
Should each section of the site be a separate DNN portal?
Is the iFrame module the best way to incorporate the jsp (query-based) pages into the DNN site, or should they be linked-to without the wrapper of DNN?
Any advice along these lines (even better questions I should be asking, or experiences you've had) would be helpful.

This is, as you've noted, a complicated question. Part of the answer may depend on the size of the sites.
I would first get the DotNetNuke site up and running. Then, you might want to do the conversion section by section.
In general, I wouldn't envision having multiple sites in on installation.
Using the iFrame is a solution. I'd consider it a short-term solution.

I have a similar issue.
We just did a huge migration into DNN for a client. I learn today we have tons of content changes coming down, including new menu structure, new page names, and new content. We have DNN PE set up, but don't think using a workflow process is going to be conducive for these dramatic of changes. Any ideas on the best process for setting up a dev area for content staging and then moving into production?
Site Setup up
Main .com site (~130 pages)
4 child portals (multi-language also around 130 pages)
FYI - we are hosted at PowerDNN, and saw a similar post that we can use their clone functionality, but worried with this large of site (and this important of a client) that something could go dramatically wrong).
Any ideas on how others manage this issue with DNN?
My advice to Barry: it will be difficult to do it incrementally. With the migration we just did, we broke it into entire sites (.com / .de / .nl) and launched them individually. Impossible to QA all them at once, and launch. Once one was approved, it was a simple IP update and the migrated site was live.
Other item to make sure you have covered is ALL functionality and technical requirements (sounds like you have a good handle), but we were caught with some 'surprises' that took some clever DNN hacks to work around.
I'd avoid the iframe if possible. If you absolutely have to use the Viva Iframe module, it has worked for us in a pinch, but is never optimal. I'd just drop those .jsp pages outside DNN.

If there is no user contributed content on your site, then I'd just create the new version on a development site. When it is ready, you just move the database and web directory to the host and go on your merry way!
I just did that this week for a site that I manage.
I made backups of both the live and the dev site, saved both, and then copied the dev site to the live site. I did it in this order:
1. Delete the entire contents of the web directory on the live site.
2. Upload and restore the database to the live site.
3. Upload (via ftp) the web directory.
I had adjusted the portal alias table in the database and the connection strings in the web.config file first, so this went quite smoothly.
