Can we set the permission for a module so that the module is only visible to host user (super user) only. I do not want even the admin of the portal to view the module. Is this possible through setting or should I modify the source for that module Thanks.

I think that the design is that admins should be able to see everything in a portal. So you'll have to build that invisibility into the module.
