I am on DNN 05.01.04

I have a ton of menu choices through the module CISS.Sidemenu but, when I try to duplicate a menu style folder and choose that folder my menu disappears. I dont know if I just have to .zip the folder and upload it for DNN to recognize it as  a menu but, that is where I am confused also. I tried to upload it like I would a skin, through the module definitions and DNN does not recognize what it supposed to do with the file.

So please, let me know what other options there are to upload a menu style that I have modified from one of the styles the CISS.Sidemenu has.

I'm not familiar with CISS.Sidemenu, so I really can't answer your question. I'd recommend that you contact the developer. I'm fairly certain that they have a support forum or other support facility at their website.
